Always try to keep it on par with your other rooms or even higher to get the lowest possible time needed to upgrade your ship.

This may be too obvious, but some players fail to improve their main building/room and spread out their resources to keep everything equally upgraded.
To some extent, this is a sound strategy but when you are in the early to mid levels you will want to focus on the requirements of your Flagship Room.
By focusing on those, and slowly raising the level by following the requirements the game sets for you.

After that when you reach the point you want to raise the rest of the room, you will not have any restrictions blocking you from doing so.
Also, the requirements do a good job of needing you to raise a variety of rooms, so you won’t be lacking in anything until much later on.
